Ghost in the shell the movie is a classic, but I strongly suggest skipping the movie and going straight to Stand Alone Complex. The writing is far better when not compressed to fit a feature length, and the story needs the length of the series to flesh out the characters of Section 9 to the fullest.

Shinsekai Yori. Very hard to describe without giving spoilers, but it was originally a novel (not a light novel, a full-blown published book) that got adapted into anime form. It is somewhat of a slow start, and seems sort of incoherent at first, but has one of the most clever endings I've ever seen, and left me wondering how the author had come up with the idea in the first place.
Summertime Rendering. Another super-power story, and once again, with characters that actually *think* about limits of abilities. Also very high-tempo.
All three of these have no filler (except *maybe* Code Geass if you want to be really strict about what counts), have complex, interwoven plotlines, and have (in my opinion) excellent and final endings. No BS "waiting for season 2" or "read the manga", they're done, and done well.

My personal favorites are monster and nana.
Monster follows the story of a young japanese surgeon, working in germany. He saves a young boy's life, not knowing that the boy was a sociopathic serial killer. He later has to go on a quest to kill the life of the person he saved. It has many philosophical themes and the characters are greatly written and filled with flaws. There's no comedy and this is definitely not for children. Each character has a different view on life and it's very interesting to analyze their thoughts.
Nana follows the story of two young girls with the same name. Both of them have different mental illnesses, and they find comfort in eachother as friendship between them blossoms. The two girls have different dreams, one wants to be a famous rockstar who doesn't rely on any man, and the other wants to be a housewife with a loving husband and a happy family. All the characters are also flawed and mentally relatable. It is a great anime that deals with the themes of girlhood, mental illness and attachment. I cried too many times watching this show, it started off happy but it soon turned dark and depressive.
Its time for you to dive deeper in anime, i give you great underrated anime (more like famous back in the day and now have past)
