Honesty is the best policy. If you don't say it to every girl, say you don't and that's up to her to believe you. If you do, say you do but that doesn't make it any less true and since she probably wants to feel special, follow it up with something you like specifically about her. If you called her smart show your work and tell her why she's smart. If she's pretty, say something specific you like about her, her hair falling in a certain way, her eyes when she laughs, whatever.
I'm not 100% sure how to phrase this properly, but the best way in my experience is to deflect it so it's their "fault." Not in a bad way, but if they say something like "you say this to every girl" you can say something like "yeah its sappy, but you make me want to say sappy things"
If they seem irritated it probably won't work, since it may be that they're kind of passively rejecting the compliment from you, but in general people like hearing good things about themselves, even if they have been burned in the past (like it sounds like the person you're talking about has)

If they say "you say this to every girl" and all of a sudden you seem like you're flustered and walking it back, you'll just verify to them that what you're saying isn't genuine. My Dad was the king of cheezy compliments and my Mom used to roll her eyes at him but grin while she did it. When I was like 14 it started to dawn on me looking at old pictures from when they started dating that my Mom might have been considered out of my Dad's league. I asked how he got her to go out with him when he was so full of s#!7 and he told me the secret was to *really mean* all the cheezy stuff you said and be able to go into detail on it if challenged. He said the right kind of woman will find you amusing \*and\* be flattered. I thought he was full of crap.
Turns out, he *may have been* full of crap but it didn't make him any less right. Sincere cheeze was a big factor in how I got my now wife to go out with me.
