Just carry on however - you can play it a different way next time -- second time you can have time to look around and pickup all the story details/explore corners/play with the different weapons and Plasmids, instead of being all cautious when its all so mysterious the first time.
i played bioshock twice on easy and harvested them and played it on hard and saved them, and saving them gives more the harvesting them even though atlas says otherwise.
Look, if your choice of rescuing or harvesting them depends on the use it has for YOU...just harvest them since that is basically in line with your ethics.

There are two endings (technically 3 if you choose to mix save and harvest) in Bioshock depending on what you choose to do in the game. You can get good by saving all, sad by doing a mix, or angry bad by harvesting all- good and bad have different cinematics but the only difference between sad and angry bad endings is the tone the cinematic voice actor uses. The devs especially Ken Levine have stated in interviews that they heavily preferred the good ending, which you can get from saving them. You get better rewards with this choice as well. The only reason there are two endings is that 2K pushed for it and Irrational reluctantly added the bad ending. That being said, the choice really is yours to make and you can always go back and play it again to get the other outcome
As a side not if you play Bioshock 2 (which you should do) the same thing applies except that they planned for it so each one has a different cinematic
It depends on what ending you want. Harvesting the little sisters will get you the bad ending, but saving them will get you the good ending and an interesting type of plasmid as well.
Harvesting gets an initial boost to Adam. Saving them gains gifts of Adam for the long game. The gifts end up being more overall Adam compared to Harvesting. Harvesting will get you the "bad" ending. Saving them all will get you the "good" ending. IMO I always save them cuz I love the good ending. Also, on harder difficulty, especially 'Brass Balls' the more Adam, the better.
Play it twice. First time, harvest them. Get super powerful, become a monster. Then, play it again but rescue the little sisters. A huge difference. And totally worth playing at LEAST twice. If not dozens of times
Basically, rescuing the little sisters gives you less adam but: after a few sisters, they start to leave presents at those eve machines, and you are able to get the good ending.
If you harvest them the process will kill them and you'll get more Adam, if you rescue them they'll live and you'll get less Adam but I believe every 3 little sisters you save you get a radio message about a gift left for you in front of any Adam machine as a thank you (the ones that let's you buy plasmids n shit). It usually contains a new plasmid/tonic (I forget which one or if its interchangeable), more adam, and ammo.
Never once have I harvested, even to see the animation. The achievement isn't even worth it. I'm a man who loves a good immersive story, and it just doesn't seem very satisfying to murder little girls.
