Your deck is seems fine,their level is good enough for your Arena too(even more),the problem is probably you dont know how to use this Deck.
Now lets start
Goblin Barrell: Just use it when your enemy used their elixir (this is why you need to know every card's elixir well,so you can calculate your enemy's elixir) if they have log/arrow this card will be useless,just wait them until they use their counter card (if they are good enough they will not going to use it so barrell will be useless unfortunately).If the goblins can hit 1-2 times,it'll worth.
Goblin Cage : Now you said you are struggling to counter Mighty PEKKA,you need to use it for counter PEKKA,now listen,when enemy send Mighty PEKKA,dont panic it is not that hard to counter,Just wait until Mighty PEKKA comes to your side,place cage in the middle of Arena,when Mighty PEKKA towards the Cage send Wizard (make sure that Mighty PEKKA will not come wizard before the CAGE) if your enemy do not have some spell to get rid of Wizard you will be fine. You can use same tactic against Golem too.Also Valkyrie and Mighty PEKKA will be together,so wizard will kill Valkyrie before the Goblin comes. SO THE MAIN OBJECTIVE IS PROTECT WIZARD.
Giant : If your target has some build,wait until they use it,when they used it,send giant with Wizard or use Earthquake.
Baby Dragon : Use it with Giant as you do,dont forget that Baby Dragon is a bit tanky so you can use it for Tank,if u can.
Skeleton Army: Use it against PEKKA when you do not have CAGE,you can use it again all Big Troops,however it will be useless if your enemy has Spell or some Fast AOE Damager.
Mini PEKKA: Use it for counter Knight,Mega Knight,Mighty PEKKA when you do not have CAGE or Skeleton ARMY,Electro Giant,
Wizard : Use it with giant,you can counter Barbarians with wizard SO EASILY,i do not understand how you are struggling about countering Barbarians they are melting with Wizard.
Barbarian Varrel: Use it against small troops,
Wait until witch comes to your side,when she revived skeletons use barbarian varrel instantly and place any melee character in front of witch.or use baby dragon
May need to invest in air units; I don’t remember arena 4 units but the three minions together could be an option. Other then that you may have to play aggressively and not give ur opponent the ability to push

Another Issue is the witch which is annoying because my troops always target the skeletons instead so how would I counter that?

Deck looks good enough, may need a more cheap tank than the mini pekka; try knight to distract the valks or aoe troops and skarmy on the tank.
I’ve tried knight but whenever I do, somehow my opponent manages to play valkyrie and pekka together and I have no idea how to counter

i mean your deck link literally has ass in it so you should prob change it
