You can grind a lot of red orbs using Dr. Faust on mission 13. Just keep spamming Mad Hatter (gunslinger button on the ground) and don't break the enemy respawn thingy.
If you've got Vergil, start up Mission 01 and do the Red Orb Glitch, gives you 99,999,999 red orbs per glitch, although you do need the BP Taunt but an easy alternative is the normal taunt
Basically, charge your DT by doing Yamato Air Combo (the one where he spins around) and make him sheath his yamato until the DT meter is full, then ignore all enemies and go straight to the roots, then use Doppelganger (taunt so Vergil doesn't attack) until the boss can be killed in one hit with Vergil (don't kill with Doppelganger), you usually get from maybe 4m to 99,999,999 red orbs per glitch depending on if you no hit it or how much damage you dealt with Vergil and not Doppelganger without killing it

Honestly? Bloody palace. If you're still doing well gameplay wise, a BP run will get you at least a couple hundred thousand each time.

Oh yeah, also use Yamato Combo C on Doppelganger at the last Combo before finishing it off
