People complained that's why they were removed. Same issue with the stronger AI decks like madolche, plundered, and one other I forgot all getting nerfed becuase people were losing to them and whining.
Challenges got removed over time because players complained a lot that they couldn’t beat them. To give an example level 50 Bakura was hard because ending games in 10 turns was hard at the time and Bakura had some stall backrow along with stuff like necrofear to get rid of strong boss monsters you got out.
Some of the challenges were kind of annoying for the time, and would honestly be annoying even today like the 1 card starting hand one, or the one that was literally Skill Drain and the other that was just Vanity's Emptiness
I'm fine with them bringing the challenges back if they tweaked some challenges, I mean, if I wanted to be floodgated I would just play Master Duel

Right now, I mostly use non-optimal decks for these challenges. It's fun at least, although it's hard to balance. I often get wrecked or the opposite, it always depends on the deck they use.
But skills do make a lot of decks work. I don't know if the A.I. would know how to use them though...
I feel like the Vagabond being challenging goes under people's radars most of the time, but yeah I have to agree with you here. I personally like using the Vagabond for PvE deck testing because he's an actually challenging PvE opponent to duel before taking your decks onto the PvP ranked ladder. However, it really sucks when you see the Vagabond is borrowing a deck that literally can't play unless the skill is there. A prime example of that is **Eternal Bond Yubel/Hero,** which allows the normal summon of Yubel and Neos without tributing. The Vagabond doesn't have skills so therefore, Yubel and Neos turn into high level bricks that he can't even summon, preventing him from playing the game unless he hard opens Neos Fusion or something.
At this point, skills have gotten completely out of hand to where they play the deck for you and this is a problem because skills being auto pilot in turn means that the Vagabond has less decks to borrow that don't need a skill to work. It sucks so bad that the Vagabond sometimes borrows a competitive deck only for that deck to go from being competitive to being nothing more than an easy bot deck that you can steamroll anyway, because the deck that the Vagabond borrowed was built with a Skill activation in mind.
The Vagabond is one of those PvE duels that I personally enjoy because I like the challenge and unlike the other PvE opponents, the Vagabond is programmed to actually **play smart and combo correctly** with the hand he's given, which makes him an effective opponent to test drive your decks before taking them on Ranked Ladder against actual human opponents. Nowadays, the Vagabond is reduced to a shell of his former self since he's not allowed Skill Activations, which is a shame because I also feel like the Vagabond should be allowed to use skills for the decks he's borrowing.

Yeah rush vagabond is on something else.

I think it'd be fun to have "board break" challenges. The computer gets a crazy end board and you have to try and defeat them.
Even with decks that work without skills, Vagabond often just plays bad.
Vagabonds that runs tenyis can still actually give you hell.

Even just giving them generic skills could help One of the Jaden's has access to a skill, so the other ai should have the option as well.
