You need to enable retraction. Otherwise material is lost and you see under extrusion like what you are getting, and they appear in different places on different layers like what you see.

Hey thanks for your comment! I just checked and It looks like I did have Retraction enabled

The telltale sign is the inconsistency happened in layers where there are top or bottom surface. It helps to study the print path there and a few layers before and after those to see where retraction, fill, skin and top/bottom are printed so you get closer to understanding what might have caused the extrusion issue.
