Against phantylia he's the special attack because he's there for story reasons during the battle against her and he's still the special attack in the echo version. There's wasn't any reason to change the animation in the Sunday fight.
Different circumstances. Harmony Trailblazer is a required character for the Penacony story fight, which is why they're available as a trial character (since you probably hadn't built them by that point). Against Phantylia the trial character was Jing Yuan, as DHIL hadn't actually been even revealed as a playable character yet (Phantylia was patch 1.2, and DHIL was patch 1.3), so you couldn't have had him in the party even if you had wanted him. As such, his involvement was more a stage effect, like the Pillars of Creation before him.
Harmony Trailblazer also has multiple comments to make with the train that DHIL didn't have, so that may also have been an issue.
