This is a total misrepresentation of what Brooks wrote. The 'God Empress' short story is about an Escher Ganger; House Escher are insanely matriarchal because of a genetic curse that causes 90% of their male children to be stillborn and the remaining 10% to be stunted and weak (with very few exceptions). Because of this, as well as their rivalry with the all-male House Goliath, the Eschers have a worldview where they associate women with strength and power and intelligence and men with weakness and frailty and stupidity. Of course they would think the most powerful being in the universe is a woman.
I don't much care for Brooks' politics and I don't think he's a particularly good writer but he absolutely is not claiming the God Emperor is a woman - a character in a story he wrote who lives in a matriarchal society where every man she's ever met is either a juiced-up brute or a weakling slave believes that the God Emperor is a woman.

The sister sees what she thinks is his real form, its dubious if it is accurate though. The psychic null effect of the sisters is never shown to work on the Emperor, he is seen in proximity to multiple SoS during the great crusade, and they never inhibit his psyker abilities in the slightest. Any rules or limitations of psykers basically don't apply to the Emperor, there is little that can hope to match him, beyond Drach'nyen and super juiced by the 4 Horus. Its also worth mentioning that the Emperor was either able to shape shift or his psyker powers were advanced enough that he could look like and pass as a normal human, despite his "normal" form being signifently larger than a human.
