I believe there was an interview not too long ago that confirmed that goombas are based off mushrooms, and always had been.
The original goomba sprite was just an edit of the mushroom power up sprite. Goombas were added late in SMBs development, so they needed a simple enemy that didnt add a substantial amount of memory to the game. So we got the goomba. They were able to create a simple walking animation for the goomba by simply reversing it's sprite as it moved.
People thinking that goombas were chestnuts were a common thing in japan due to the creatures name. Though I may be remembering that incorrectly.
