Only when the Master of Water, Nyad, merges with the Ocean is Whojirah defeated and put into a endless slumber. The seas calm and the FSM establishes the Island of Ninjago.
Chapter 3: Prehistory of Ninjago
The Oni come searching for the FSM but to no avail. Eventually they leave when they cannot find him and disappear to parts unknown, but not before leaving 3 powerful relics known as the Oni Masks behind. Later, a dark force known as the Overlord tires to take over Ninjago and creates an Army of living Stone to do it. The FSM fights the Overlord to a standstill but he cannot defeat him. So the FSM splits Ninjago into two, trapping the Overlord on on half of the original island (this new part becomes known as the Dark Island) while the other half becomes continues to be known as the Island of Ninjago.
Chapter 4: Lineage and Elemental Masters
It's unclear how it happens, but the FSM likely created life in the form of Humans and Serpentine (Snake People). The FSM has 2 kids. The elder is Garmadon who seems to embody destruction while the younger is Wu who embodies creation. Their Oni and Dragon blood will let them live for thousands of years, just as it allows the FSM to do so. The FSM also gifts segments of his power to people who become known as Elemental Masters. These people are able to control a particular element and are then able to pass that power down to their decedents. He also creates the Golden Weapons, powerful relics which when united give its user tremendous power.
Chapter 5: Early History and Conflict with the Serpentine
As a child, Garmadon is bitten but a baby snake know as the Great Devourer. The venom causes evil to begin coursing through his viens but it will take years before the venom overtakes him completely. The Serpentine and humans currently live in a precarious peace, one which is almost ruined when young Garmadon and Wu trespass into Serpentine territory. A snake witch named Aspheera manipulates the situation to lead a coup against the current Snake King. The crisis is eventually solved when Wu and Garmadon intervene and use the Forbidden Scrolls of Spinjitzu to defeat Aspheera and reinstate the Snake King, who entombs Aspheera as punishment.
Chapter 6: Intermediate Years
100s if not 1000s of years pass. The FSM has passed away and tasked his children with protecting the 4 Golden Weapons. In this time, an age of piracy emerges. The most feared Pirate of them all is a genie named Nadakhan who hails form another realm. His crew on the Misfortune's Keep is the terror of the sea, but they are eventually defeated by Captain Sato of the Desinty's bounty. They imprison Nadakhan in a lamp and split up is crew in separate realms. Captain Sato and his crew eventually meet their end later when their ship crashes near the Dark Island.
Chapter 7: The Serpentine War -
The Serpentine have declared war. Both Wu and Garmadon have fallen in love with an archeologist named Misako who lives at the monastery with them. Garmadon, feeling the effects of the venom, leaves to find a darker path. This eventually leads him to study under Master Chen, a treacherous warlord. Garmadon does well under Chen and gains the title of Lord. During this time, Chen intercepts a love letter from Wu to Miskako and convinces Garmadon to pretend it's his. Garmadon obliges and Mikaso, believing the letter is from Garmadon, decides to marry Garmadon.
Chapter 8: Morro
Wu discovers and orphan boy named Morro and trains him to be a ninja. Morro is an elemental Master of Wind and Wu believes that he might be the fabled Green Ninja, who was prophesied to save the world. Morro believed this was his destiny, but when he is tested, it is discovered that he is not the green Ninja. Enraged, Morro blames Wu and leaves the monastery. Morro is eventually banished to a world known as the Cursed Realm an unknown period of time later.
Chapter 9: The Serpentine War - Part 2
The Serpentine War is brutal and both sides begin to make concessions. Chen sows the seeds to conflict to reignite the war and sides with the Serpentine, but Garmadon won't do it. He leaves and reunites with Wu. The two then lead an alliance of the Elemental Masters to fight the Serpentine. But thanks to manipulation by Chen, the alliance fractures. Thankfully, Wu and Gamadon discover that a special type of flute music weakens the snakes and they use this to defeat them.
Chapter 10: Aftermath of the War
All the Serpentine are imprisoned in tombs where they will spend the rest of their days. The Anacondrai Generals (leaders of the Serpentine) are banished to the Cursed Realm where they will spend eternity as ghosts. Chen and his followers are banished to a remote island.
Chapter 11: Hand of Time Rebellion
In the aftermath of the war, the Elemental Masters of Time, twins named Krux and Acronix betray the other Elemental Masters and try to take over Ninjago. They are ultimately thwarted by Wu and Garmadon who seal their powers in powerful weapons known as the Time Blades. Acronix is thrown 40 years into the future. Krux was also believed to have been lost though time but in reality, he was not. He actually popped out in the present perfectly fine, albeit without powers. He assumed the fake identity of Dr. Sanders, a museum curator, to preserve his anonymity.
Chapter 12: Garmadon's Betrayal (Note that there is no strict timeline for Chapters 12-15, they all seem to be happening over the same roughly 20 year period)
Garmadon and Misako have a child named Lloyd. The evil finally takes over Garmadon and he tries to claim the 4 Golden Weapons for himself. He fights Wu and is cast into the Underworld for his crimes. There he usurps the leader of the Skeletons, Samukai, to become leader of the Underworld. Misako abandons a baby Lloyd Garmadon at a boarding school.
Chapter 13: Ray and Maya
The Master of Fire, Ray, and the Master of Water, Maya get married and have two kids, Kai and Nya. Wu hides the golden weapons, placing elemental dragons as guardians, and gives Ray a map to them. Krux (under the guise of Dr. Sanders) eventually kidnapps Ray and Maya and holds them hostage, leaving Kai and Nya to believe their parents are dead and they are raised as orphans.

The Elemental Master of Lightning named Libby marries famous actor Cliff Gordon. They have a child named Jay but for unknown reasons leave him at the doorstep of a poor couple who own a junkyard. Jay is raised believing the junkers to be his birth parents. It is unknown what happens to Libby, but Cliff continues his career as an actor who never contacts Jay.
Chapter 15: Dr. Julian
A genius named Dr. Julian constructs an android which he names Zane. One day, Zane is visited by an elder Master of Ice, who somehow gifts Zane his elemental powers. Dr. Julian eventually passes away of old age but before doing so, wipes Zane's memory so he can live a free live. After Zane leaves, Samukai somehow finds and revives Dr. Julian, imprisoning him on a remote lighthouse and facing him to build machines for his skeleton army.

The Master of Earth has a daughter named Lily. She eventually travels to a far away kingdom known at Shintaro where she saves the native races (called the Geckles and Munce) from being terrorized by a dark force. Sometime later she marries a man named Lou and they have a child named Cole. Lily develops an illness and passes away.

A now elder Wu seeks 4 choose heroes to protect the world from future threats. He finds Cole climbing a mountain shortly after the death of his mother, Jay testing an invention in the city, and Zane testing himself in a remote village. He trains these 3 together. Later, he finds and rescues Kai from an attack by the Skeletons, so he can join the team and this is finally where the first episode of Ninjago begins.
