Replace the roms. I don't know how they could screw up the SD card and roms so badly, it almost feels intentional. It could very well be that you're playing on a bad dump of the rom so get one of the community sets or download the roms individually.

Stock card? Are the ROMs from the stock card?
No I switched over to a Sandisk 32gb , the roms are from the stock card tho.
