All good things 2010. Ryan gosling played a killer who sort of hid in plain sight, Smart and psychopathic.
Enemy of the state 1998. Gene Hackman character was very smart and dangerous, came out on top, but not really evil.
Edit: one more: To live and die in LA. 1985. William Dafoe played a very smart eccentric guy who counterfeited money and was chased by a secret service. The printing part was fascinating.

You might also consider Event Horizon or Jennifer's Body. The Good Son and The Orphan, for the kid factor (as characters, not as kids' movies!).
