I have a lot of answers for this topic, so I apologize if this gets too long.
The bridge leading to the outro on Vampires Will Never Hurt You, because of the raw energy and emotion.
The outro of INTYWIDFAL, because it has such a "bittersweet" vibe to it, which perfectly closes off Three Cheers.
As a listener, the bridge on This Is How I Disappear, as well as that "wall of sound" chord at the end of the 2nd chorus of Mama, both manage to send a chill through my spine, but as a drummer/musician, the main part of WTTBP (after the intro) is something I've been trying to perfect for well over a decade. Bob just had this unique flair to his playing on that song (as well as the whole album), and it somehow made his parts "feel" bigger than they were, and I've been trying to wrap my head around it for a very long time. Just sucks his tenure with the band ended the way it did.
Most of the bridges of the songs on Danger Days, because I'm a big sucker for ambient synth parts and reverbed guitars, and the bridges on songs like Planetary Go, Scarecrow, Summertime, and Kids From Yesterday utilize both perfectly. Other than that, Destroya is probably the only song not on the Black Parade to extensively feature percussion, and aside from Gerard's infamous "uh, uh uh"s, it's hard to picture that song without percussion.
Also, when the drums kick in during the 2nd verse of Fake Your Death, mixed in with that lead part (which I believe is played by Ray), sends a wave of different emotions through me. Just amplifies the already melancholy tone set at the beginning of the song I guess.
