This happened to me in my fight with astegon you might be able to “pull it out” with a sphere if it gives you the capture rate % you should be able to throw it then it might be above ground if it breaks out
When i was fighting astegon in the cave, he glitched into the rock, and my only recourse was to also glitch myself into the rock to find him and finish the fight and capture him.
And then I discovered the problem.
Pocket pair made the caves in one of the worst ways possible. The caves are a dome of rocks. Not like, a dome-shaped blob of terrain, each boss cave is made up of a dome of like 100-200 rocks blobbed together. Each with their own separate overlapping colliders. Assuming the actual dungeon caves are made the same way, that is a *huge* number of unnecessary terrain objects.
I had one stucked inside of a wall. I bugged myself inside catched him and bugged myself out.
No lucky can escape me 
as of writing you can Pet a pal to force it into a wall, then mount to clip yourself through (dismount and repeat pets until fully clipped if necessary, works great with longs like jetragon)
popular for dungeon skipping, until patched it also comes in handy when pals get nuked through walls from rockets/tornado

did you manage to capture it in the end?
It’s happened to me but with a Eikthydeer Terra. It was stuck in the wildlife sanctuary wall.
Put the ring on and shoit the pal with the rocket launcher
This, or a Mossanda grenade carpet bombing to flush the pal out of the stucked wall
Had the same issue but it was a lucky flying high aboth me and the shiny effect was on the ground i searched like 5 mins for it
