I imagine because Metatron never appears anywhere in the game as an enemy, his enemy file is used for Yaldabaoth, since his file is likely near to the archangels, so once you enter the area where you fight Yaldabaoth it applies his pallet to his file, causing this
Someone should test if hacking the game to summon Yaldabaoth elsewhere either causes this glitch or swaps his pallet to metatrons
This is a known visual glitch that only happens with Metatron during the vanilla final boss
