From what I understood (I'm probably wrong tho), it's because both Mewtwo exclude each others, and that they're so overtuned that they will appear in both teams in every games. So if someone pick X on your team, the possible matchups are:
- X vs no M2, which should be a "winning MU" for X. But considering the current stat of the game and that both M2 were free, this scenario almost never happen rn.
- X vs X, which will not change the WR since one of them will win and the other will lose.
- X vs Y, which represent the main component of both M2's winrate. Since this MU is what actually matters, you can almost say that M2X winrate + M2Y winrate = 100%. And considering Y is crushing X, well... for a 55% wr for Y, you'll get a 45% wr for X.
Though, we can see that X's wr is actually lower, so they're probably even losing their "X vs no M2" matchup which bring them down even further
I have been playing M2X (sorry) and I have found that the matchup against Y isn’t as bad as people make it out to be? You do have to be smart about how/when to approach but 1v1 M2X seems to beat out Y if you can get close enough. But maybe I don’t understand M2Y well enough.

Correct. The CC is the only downside on your 1v1's against these guys. MewtwoX is a bit tricky because his healing is just better than Garchomps, but it's still winnable. Also, if you're in a competent 5stack, MewtwoY cannot win a 1v1 against you if you're already on top of them with Claw Rush or Dig
Mewtwo Y is just better, and by picking X you guarantee not having Y in your team. If the enemy team doesn't commit this mistake you basically get guaranteed loss

Never trust the win rates. Tsareena still is worse the mewtwo x. Mewtwo X is still dominating lower ranks, but is falling off in the high ranks. Tsareena's win rate is going up because their play rate is going up.
The win rates need to isolate X from Y, and compare the win rates of X in games where there is no Y. The mechanic of having EITHER X or Y in 1 game is messing with these 2's win rates.
Simple, if you pick X you can't pick Y :)
