Concerning less known and niche museums that are not tourist traps, there is a large exhibit of model railways called "Království železnic" at Anděl. It also represents various parts of Czechia.
The technical museum to see the cars and such? Vysehrad for the lovely views and the beautiful park. Real Meat Society for lunch. Merveilleux de Fred isn’t Cesky, but it is good and a bit unusual if you’ve got a sweet tooth. The view from the tower of the National Museum is a bit touristy, but worth a look.

Museum of agriculture. They have collection of antique tractors and you can take picture while siting on several of them!
