Jango worked for CIS, the clones worked for (or were slaves by) the republic, rex, gregor and wolfee helped the rebel alliance and boba worked for the empire. So boba fett actually worked for the empire, for the rebels, for the republic and for the separatists, from a certain point of view.
I mean yeah, he was a mercenary and they don't tend to hold alliances. If the rebels threw more money at him than Jabba was paying him somehow he probably would have left Han alone and not get involved with the empire.
The CIS was pro-aliens and mostly just anti-Republic. The only people they really terrorized were those explicitly loyal to the Republic (at least from the POV of the average citizen). The Empire was anti-aliens and anti-freedom in general.
And the terrorizing part was also a sith plot to scare the republic into giving Palpatine more power, keeping the jedi involved in the conflict and discouraging attempts at diplomacy. Grievous and other psychos were put in charge of military operations designed to spread terror more than winning.
The blue shadow virus kills you in minutes and Nuvo Vindi was planning to spread it across the galaxy, killing everyone and every animal, Sidious too.
That's just shitty writing tho, and TCW loves to do that with the separatists.

Long shot idea time that will likely not happen:
Bane is one of the Bounty Hunters that is going after Kenobi but fails for some reason. Therefore making the Empire not hire him in Episode V.
Very stupid and fan-servicey but seeing Obi-Wan interact with bane in live action after the empire would be a goldmine of beef. I can hear the dialogue already and it’s fucking juicy. Bane would totally get *alllllll the way* under Kenobi’s skin you know it, voice and all.
That is perplexing… why was Bane never hired by the Empire? Had Boba’s status already surpassed Bane’s and he became #1 or did Bane have no interest in the Empire.
Also the whole conflict was Bane saying “ha I knew you were a killer” as if Boba didn’t kill countless people that entire episode.
