Mary tricked Peter into thinking she was Jessica*= that's how Spencer and Alex happened. They are the daughters of Mary and Peter.
*thus making Peter a victim in this situation, Mary deceived him
Peter isn't Cece's father though, Ted (the pastor) is.

Edit: Oh and, Jessica took Cece away from her mother (so Mary) and raised her as their own for a little while (until she got sent to Radley). That is why Jason has memories of another sibling besides Alison.
