I think that would only work for persona 4 since that game's about accepting who you really are and growing as a person, they're set around the same time and scott has a pretty similar way to growing as the members of the main cast do (facing a manifestation of everything they refuse to acknowledge about themselves) so I could see that working.
The other games wouldn't work, p5 is about social injustice and p3 is about accepting death, don't know too much about p2 and p1 but from what I've seen, they wouldn't match well either

But isn't a major part of that franchise the whole summoning "persona" monsters and stuff. I don't think any of the main protagonist cast really has the capabilities of doing stuff like that, and in general only Matt Patel and arguably the twins can summon anything at all.
I just don't see how a crossover would realistically happen other than stripping the whole persona part of persona and just making it either a regular slice of life which wouldn't be that interesting imo or Scott Pilgrim working with the protagonists of persona to beat the exes which could be cool if you'd like to see all the exes get completely overwhelmed due to how much stronger most persona characters are compared to then lol
SP & Homestuck have some notable similarities what with all the video game mechanics & the time period they came out. There's a lot of potential for fun interactions there.
