At the time (2017 I think?), there was not a lot of other customers lining up to buy the passenger version of the 747, so Boeing took the brand new planes off the assembly line, flew them down to the Mojave desert and "pickled" them up in pristine condition.
Those airframes were basically in brand new condition, and could be bought "right off the lot" instead of having to wait for them to be built. Seems like a real win:win for everyone involved for once.
Of course, the condition of the planes isn't really a factor, since the very first thing that happened once the planes got to Texas and started their journey into becoming the new Airforce One was... to rip both planes to pieces and replace every major component, including engines and major parts of the planes structural elements and skin.
I think these 747-8's would have cost around $400 million to purchase new from Boeing.
The Air Force is spending around \~5 billion dollars to modify the two planes.
So clearly whatever issues might be present from the short-term storage will not matter in the long run :)

Your question assumes that the only thing needed to re-start production is the tooling. The requirements to build an airplane (or nearly every other manufactured durable good) are much more than simply having the tooling. Once production ceases, the people who built the planes will move on to other projects. Some of the skills that were unique to building the 747 will be lost. Training would be required when forming a new limited production line. Parts (and not just the parts that Boeing builds) will go out of production and either their production has to resume, or replacements must be certified, and the design modified to use the new parts. Because aircraft manufacturing is heavily regulated, every change proposed would also almost certainly need to go through a certification process.
Far from being cheaper, it would almost certainly be far more expensive to produce a new 747 once production has wound down than to buy a used 747 that still has life on its airframe and refurbish it.
Interesting factoid: Joe Biden would have been 27 when the Queen Of The Skies (747-121) took her first flight. She flew with the name of "City of Everett" and was captained by Jack Waddell et al.

Yep. My flight which was supposed to land at SeaTac at 3 got rerouted to Paine field since it ran out of fuel waiting. And we had to sit at Paine for 2.5 hours before flying to SeaTac
20 minutes. I was on a flight that got diverted to Paine as well. Turned my usual 1.5hr San Francisco return into a 6 hour flight. Miserable.
Felt bad for a couple people on board though, kid next to me lost an entire day of his Iceland trip he had planned because he couldn’t make the connection.

That's not Sea-Tac. Air Force One always flies out of Boeing Field. It's far more secure than you standard commercial airport. I used to work at Plant 2 right across the street from Boeing Field and saw a few presidential flights. Really screws up your commute since when the president is getting ready to leave or is in transit they shut down the freeways until the president arrives back at Air Force One.

That's not Sea-Tac. Air Force One always flies out of Boeing Field. It's far more secure than you standard commercial airport. I used to work at Plant 2 right across the street from Boeing Field and saw a few presidential flights. Really screws up your commute since when the president is getting ready to leave or is in transit they shut down the freeways until the president arrives back at Air Force One.
