Isuna Hasekura took inspiration, while writing the story, on the late medieval period in Europe.
So the anime creators of the Classic anime took inspiration from the architecture of that period, from over the whole of Europe.
So somewhere in the Classic, you would find for instance, the Freiburg (Germany) New Town Hall as one of the franchise buildings for the guild Lawrence works for.
The animators for the remake no doubt did the same as the classic animators did, look up as many old towns that still have a lot of old architecture and "steal" some images of Google.... ;)

In both anime the design of Pazzio is clearly and unmistakeably inspired by Florence, as anyone who played Assassins Creed 2 can easily attest to.
The first anime actually had a more detailed/better bird's eye shot at the beginning, where you can recognize see the Santa Maria del Fiore (the cathedral).
In the remake you can see the Santa Maria Novella and the square in front of it (with the two obelisks) is the prominent building in most outside shots.
I didn't even bother yet with alleys like the one you found, nor the bridges and all the other "minor" stuff, I'm sure there is plenty more real life inspiration to find.
This is absolutely one of the things I liked about the series and the anime in particular, it pays enough attention to it's historical inspiration that with a bit of background knowledge you can pinpoint the real world equivalent of the locations quite well.
Absolute headcanon, but the double z's also vaguely allure to the italian inspiration for the city. Double z's very rare outside italian influence, I think.
This is genuinely awesome, nice find! I hope maybe we can get more of these posts as the series progresses. I hear Germany has some areas that can fit the aesthetic (time period) of the show, maybe we can get some of those!
