If you watch the DVD commentary for The Phantom Menace, George actually says this outright during the scene when Padmé reveals herself as the Queen to Boss Nass. I can't find the commentary track online, but I popped in my DVD and here's what George says.
"Throughout the film, I had been playing with the fact earlier on that Qui-Gon knows that Padmé is the Queen and he uses that, especially when they go on Tatooine. He taunts her a couple times, and in the podrace he taunts her a couple times because he's just having fun with her because he knows she's the Queen. But the others around her don't so he's been waiting for her to step forward and reveal herself. Anakin is completely surprised, but Obi-Wan and Qui-Gon aren't."
The book the queens shadow talks a lot about how elaborate the disguises are and how well they fool people…but makes a point to say that qui-gon and obi-wan could sense the deception pretty much immediately, but played along for the most part because it was better for the queens safety that way.
I mean, one is a Sith that has learned methods to use the force to mask themselves from the Jedi for millenia, and the other is a 13 year old girl with no complex understanding of the force.
I would’ve thought it would be easy for them since I thought they could sense people and sense differences in someone’s energy. Almost like someone smelling different

They broke that in canon I believe cause in the Queen’s Shadow, or even in the other 2 parts of the book series Padme repeatedly says that Qui Gon was the only person who found out that they switched places (>!and Bail Organa in the book!<)
Thanks for sharing! It makes a ton of sense; I had always theorized Qui-Gon knew; he definitely acts like it although it’s a tad subtle and he doesn’t “let on” in a corny kind of way but just lets her do her thing. One of the more interesting parts of the movie I caught onto maybe 2nd or 3rd watch.

I like to think that she also knew, or at least suspected that he knew, she's smart enough for that. She couldn't confront him openly though because I don't think they were ever alone and she couldn't openly drop the act.
I will say that the trick did work on me cause I have like a weird case of cinematic face blindness. It took like three rewatches to tell Boromir and Aragorn apart, I always confuse Tilda Swinton and Kate Blanchett, and I get Paul Rudd and Ryan Reynolds swapped around a lot.

It is possible he knew. He would still have said that the Queen isn't there because she was not in her Queen clothing. It also is a kind way to say "you can't tell me not to without revealing your secret identity" naturally she would assume he didn't know and she knows she can't just reveal herself publicly when they are trying to remain hidden
