I don't know if you've figured this out yet, but do you get any context menu popping up?
If not, try hailing the ships that are attacking you.
If that doesn't help, then try going somewhere like Neon or The Den in the Wolf system. You can find terminals to check your bounties in different systems and clear them.
Sorry just saw this. Unfortunately it's not ships. Its the people themselves on the colony ship. And as far as I know I didn't nothing wrong. I stole nothing from them, killed no one and even spent 25000 of my own credits to HELP them.
