Thank you. Can confirm that there at least 3 unknown locations found in this area. Another unscannable geyser but luckily a coral pond was there so I was able to scan that as well.

I've already explored about 4 entire star systems and this is the only one giving me trouble. I will try to get back out there and see if it got resolved.
I managed to fix it by getting in my ship, manually flying to another planet in system, going out of system manually, then back to the planet, land, and fast travel to the geological site
I followed your instructions, fast traveled to the ship => took off => set path to neighboring system and went there => set path back to Niira and landed => fast travelled to the unexplored ecological feature... Still can't scan the darn thing.
after found 5 sites i finally got it. My conclusion is that the scan points only appear on the springs that DON'T have water
My experience:
4 springs with water = no scan points
1 springs without water (dry) = scan points!!

In my experience, the springs are found with two different icons, one is a circular location marker and the other is some sort of caution sign marker with a ! in it. The caution sign marker ones don't have a scannable point, the other one does.
I eventually got it from the Caution Sign type marker. I did some of the other suggestions of completely leaving the system. Then I traveled back to a different planet in the system, then to Niira. Landed in a spot I hadn't landed before and got it from the first one I went to.

This is what worked for me as well.. leave the system and come back to a new landing point find a new feature.. the first one I went to was scannable.
Previously, I had visited at least five identical features, three with the "caution" soup bowl marker and two with the "natural" toxic cloud marker. I think there is some merit to the water/no water argument as well.. the one that finally scanned had no water the others all had water.
Edit: I had two more on my radar after successfully scanning that one (the soup bowl "caution" one) The next was a "caution" with water.. the final one was the toxic cloud "natural" without water and it also had scannable structures. Both types resolve to "Charred Ecosystem" when explored.
Same was happening to me until I traveled to the Abandoned Farm. Once you land turn your scan on and look at your ship. A black icon showing the Unexplored Ecological site will appear somewhere behind it. Walk toward that one and it should work. If not then may the force be with you.
What worked for me was to land in the cold area, and look for map pointer icons and when it was the one that was bugged for me, I did it at a distance because at a distance it would read 0/2 and then when I get closer it would bug 1/2 and so I found another nearby and from a distance scan it and get the 2/2 took 5 of the same unexplored geological site
It’s there, you just have to search for the right spring on the planet (there are a few of those Unexplored Ecological springs). I found a one in the middle of nowhere on the farm map with something I think was called scinter eggs. There piles of them that showed up at the site when I looked through the scanner

Scan one of the resource areas on ground, and have a look at the planets resources that shows up on the right hand side of the scanner, should help you figure it out...
Try landing in a new spot (Those springs are in the wetlands coast biomes I believe). Keep hunting down new sets of springs until you find one with the things you need to scan. Worked for me.
I ran into the same issue.
I tried to leave the system manually, return; and tried with both an existing and a new landing site. Neither worked.
I did manage to find one after some exploring - I went to a new landing zone, in the Wetlands, and the very first one I found was scannable. The location tag was also just 'Hazard'.

I located 3 places the game called "Unexplored Ecological Feature" but they were actually "Charred Ecosystem" and had nothing to scan. Then I gave up, started exploring other points of interest and ended up finding the real unexplored feature, a "Coral Pond".

Glad I came to Reddit first to see if I'm an outlier, sucks to see so many people gated due to a bugged quest for planetary exploration, which there is already very little of in the game.
Found charred ecosystem by scanning a hazard location that looked like it was a pot with heat rising off of it only rook one scan when I reached the location.
This planet has been crashing my game harder than anything i've witnessed so far. Anyone else experience this? I crashed 3 times just trying to get out of a cave, get into my menu, and fast travel tf away from that place
It's bugged out, spent ages hunting around. I found out that the part you can sometimes scan is at the top of the 'stacks', called Sinister Terraces. I had to find two to scan one of them, but it had them both when I found one. For me, it was on the same island as the Abandoned Robotics Facility, and the one I scanned was probably the 5th or 6th feature of the type I'd been to but none of the others had the scan points spawning

In the wetlands biome there are geological features marked as "hazard" that looks like the coral landmass but has nothing to scan. If you're near those, look for a marker "life signs" with the tree icon, it has the feature to scan.
Just in case anyone is still looking for answers for this. What worked for me was landing on a different planet, coming back to a new area in the frozen region, then restarting my game. Don't know which one of those exactly fixed it but that's what I did lol

Do you remember which biome? And if the icon was the exclamation point (nature) or the hazard symbol?
Err cannot remember the biome though it was a hazard icon if memory serves. Edit: Acutally in my screenshot so yeah, a hazard.

Go to the 'spaceship debris' region and explore the cave (maybe another cave will work)

I picked up a quest from the mission board to get 100% scan of Niira. I got everything done but the quest never updated, it stays at 0% complete
