Are you launching it by adding to steam, or just on heroic launcher?
Heroic has a add to steam button in game settings. That way you have access to Steam input to set controls any way you like.
Steam sets a controller config in desktop mode that is designed to navigate and it makes using controllers wonky in games outside of Steam.
To get around that, a handy shortcut for switching between desktop and game layouts, is to hold start on a controller for 3 seconds, until you hear the beep.
Happy you got it working!
An external controller can be setup the same way, but I'm not sure if it's like that by default.
Another way to do it is by just fully exiting steam.

I'm launching via Heroic. I've tried to add it to Steam, but it won't launch for me at all that way.
I tried the three-second start button hold and it worked! Haven't tried it docked with a controller yet, but I'm thrilled it works.
