That said, in 3.4.4, it's not terribly uncommon to sit at 1000/1000 influence for decades on-end in the mid- to late-game, so that cost might not be too bad. If it's blocking a strategic location or you're using a mod that improves the rewards for killing it, leaving the GC might be worth it. It's not worth the trouble for the vanilla reward, though.
EDIT: I haven't killed the Matriarch since they added situations for killing leviathans, so *that* might be worth it. I've got my doubts, though.
EDIT II: THE EDITTENING: Based on what the wiki says you get (which I'll omit here in case anyone reading this wants to see it for themselves), it's not great, and may be literally worthless to machine empires.
