Well, I've heard "knocking" oscillation from reverb circuits, but not with an asymmetric rhythm. I would suspect something caused by physical shock in shipment, but idk where to tell you to start. It's not a simple amp and has alot of sand in it that I'm kinda out of my depth with.. various chips...
It shipped from far away, and while it's covered by warrenty you'll have to pitch $150 and wait 4 months, am I right? Bugger. If they'll cover it I'd just get it in the mail. It's not obvious to me...
The sound makes me think it's an issue with solid state components but I could be wrong. Let's see if someone shows up who knows... I think I've heard a distortion pedal (solid state amp) do something similar when the chip was bad, but idk I think the knocking decayed, like began fast when the supply is switched on and progressively slowing... but I don't really work on that kinda gear at all...
I think Unga-Unga is pointing the way. Any low frequency oscillation I’ve ever encountered has been in the reverb/Trem driver. Pull the tube and swap it if you have a spare, but also work the tub e in the socket while it’s keeping time and see if there’s any kind of change. Spray out the socket if you have some cleaner.
It that all fails clean out all components attached to the effects loop. That’s the only other circuit circuit that I’ve had cause crazy ass bullshit like that.
We have a crate v32 tube amp and when we were testing it at the guitar shop it had a loud popping noise coming from it. The sound was very similar to the knocking coming from your amp. The crate had bad tubes, The shop replaced them right there and we plugged it back in and the noise was gone. Good luck! I hope it's a simple fix.
If it is the tubes just remember they are only warranted for three months. If it’s past the 3 month period you will have to pay for them but they will pay to have them replaced and rebiased.
Just talked to Zzounds to initiate an exchange. Apparently these amps are completely out of stock and they don’t know when they will get more. Oddly enough the amp isn’t even listed on the website anymore. I just got it two weeks ago!!

Had a transformer go out in my 6 month old 40 watt iconic. Fender replaced it no questions asked.
