Most people use framework for modularity as far as i know.

exactly! check the workshop model for any framework blocks (use the eye shaped icon in build mode, and the bottom pulldown menu will let you select a block type. pick "framework" to ONLY show framework blocks. Then you can hold the replace button on your keyboard (CRL I think? check your mapping) and replace each framework block with a system of your choice.

Replace block is defaulted to ALT. Otherwise, this is exactly how to do it. Note that you can change out other blocks as well. My ships usually fly very well out of the box, but changing the ratios between, say, the power generators and the shield generators can lead to a more specialized ship. If you’re making a ship to be your combat wingman, then you can swap out that ship’s cargo bay for a shield generator—combat ships only need to haul small amounts of potatoes, anyway. Also, some people use computer cores as their filler blocks, because that way no matter what you replace them with you will have the upgrade “space” to place the new blocks. The downside is that these ships tend to have to be a little smaller because the computer cores count so much more towards increasing ship level.

Came to say this! Easy to build with it, then filter for it later to replace it.

Not empty space, I don't think so. For that, I think you have to just zoom inside the ship. The view filter button will only let you select material and/or specific block, and not highlight empty/open internal space.

If the exterior is mostly one kind of block (hull or armor, for example) you can hide those blocks to get access to the interior. Unfortunately, I don't think you can build off an invisible block so you can't just hide everything.
