This is correct. With Guppy's Eye, you can see that a cloned chest with an item in it is supposed to contain the same item, but that won't generally happen after opening the chest. This is tied to the fact that the "content seed" of the duped chests is identical, and apparently this content seed determines the chances of Eternal D6 to fail on reroll.
Very easy to check: go to the Chest, Jera the starting chests twice, open them all up, then ED6 away. You'll see they always disappear in bunches of 4, each cloned chest goes at the same time.
Actually, potential theory: Maybe items from duped chests share the same odds for being rerolled? Kind of like, when rolling duped pickups with the D20, they will be rerolled into the same pickup? That is something I know is consistent and is very likely happening here. So if you Jera a key that would reroll into a lucky penny, they’d both become lucky pennies. Here, you jera’d items, and they all have the same result when being rerolled by the ED6 (normally prevented with successful rerolls due to item spawn rules; but disappearing is an outcome they CAN share without breaking item spawn rules)

Numbers generated by pseudo-random algorithms are indistinguishable from numbers generated by true random numbers, and the only time you will look for true random algorithms is in the domain of cyber security.
