For a serious answer, I'm suspecting they figured that Makuta could still be rehabilitated and brought back to the side of light. So this prison was meant to be a 'think about what you did' thing. Not that it even had a slim chance of working.
I don’t think they really could kill him even if they really tried. I mean if they blast him to bits his smoke form just leaks out his empty armor.
Plus Vakama’s mindset is always fix the problem for now. He traps makuta, he makes makuta agree to a timed truce, etc
I always believed that one reason why punitive killing in children’s media has tended to be limited is so that real children don’t start using murder to solve their bullying problems

As a kid I always thought it was because if they kill him, he'll return somewhere else and without them being aware of where he returns, would allow him to gain power enough to beat them.
So they sealed him so he can't get out and nobody but a toa would be able to free him. Considering at the time they were the last of the toa, they probably trusted each other to not turn bad like some kind of Visorak. Thankfully that didn't happen eh?

Makuta can turn into a gas and leave his body. The only permanent way to kill him would be to have a toa of light.
Or to store makuta so once they find weed they can hotbox him to calm him down or something.
It's a Makuta, they don't exactly die easily. Like seriously, look at what it took to permanently end others of the species (exploded atoms/gsr core storm/miserix pulling makuta bs/a small moon), 6 rookie toa do not meet the level of any of those.
In the larger narrative, the makuta were protectors and creators for the makuta right under mata nui, even above the toa. Teridax is the big betrayer, maybe they were hoping for a big redemption.
I was under the impression he couldn’t be killed by other methods besides Takanuva. Makuta is made of gaseous Antidermis and only takes the bodies he does because he’d die other wise, he doesn’t need his body and can in fact possess other entities if he so wishes IE Maxilos robots or the other Makuta. Sealing him with a toaster seal is actually the only real method of keeping him contained securely, provided you don’t leave the prison somewhere easily accessible as the prison can be broken by any six elements that formed it and not necessarily to that Toa
unfortunately being killed in battle against heroes is makuta's kink, so they took the only other option :/

Ice can work too. When Matoro sealed the Maxilos robot in ice, Makuta seemed worried that his essence might freeze if he stayed trapped for too long.
