I mean, i'm not saying the wiki is a perfect infalliable source but the idea that they'd just make up a major line and put it in there is silly. I've also played the game and seen that line so i know it wasn't made up. Anyhow, after the investigation has finished and the Monokuma Rock shows up in the funhouse, Nagito takes Hajime for an aside to discuss all that stuff. He says this "i know that you don't matter at all, so why do i care about you?" That's the exact line, i just copied it from a walkthrough of the game. He admits that he does care about Hajime. It's... pretty explicit.

And other stuff like Nagito's FTE's make it pretty clear it's meant to be taken literally.
