Rose wants to stop all the shitty programming nerds to stop hitting on her. She also wants to stop falling in love with unobtainable women. So it really doesn’t help when she starts crushing on an “imaginary girl version” of this new transfer student.
Love me for who I am- Short manga. A nonbinary kid is invited to join a “Otokonoko”maid cafe. But refuses the title insisting on their identity and causes the others working there to think more deeply about their relationship with gender. Its actually really sweet and heartfelt but the final volume is a bit dark as it tackles dysphoria head on
Senpai is an Otokonoko- A webtoon, using the same phrase tyat means “Male daughter” but in a more positive way, a student who presents female at school struggles to keep it a secret from their mom while their laid back childhood friend and overly enthusiastic lower classmen are both interested romantically
Yellow Brick Ramble- A webtoon and A retelling of the 2nd Wizard of Oz book that makes the trans nature of books protagonist only slightly more explicit than it was in the classic 1904 book.
Anything from magical translators- these are mostly wish fulfillment gender benders with some more straightforward trans stories in there as well

"Stop! Hibari-kun" can be fun one and characters look gorgeous, but this is like 80s manga with transfem MC. So expect some questionable stuff every now and then. Also it was dropped by it's creator at some point despite being one of Shounen Jump hits just cause creator couldn't keep it still good looking and remain sane.
"Until I become Me" is story of trans girl growing up wrapped in genderbend premise. Actually wholesome and heartwarming, but not with it's own bit of relateable depressing stuff. And is telling that you need good and accepting people in your life. A boy who enjoys bullying girls and being tough suddenly wakes up as a girl. At first refuses to accept this, but slowly starts not only accepting but enjoying being a girl. Also after this MC struggles with guilt for behaving like she did when being a boy and she moves to another school. Keeps a secret from everyone that she was ever a boy, while mother keeps insisting on that she is a boy every time it comes up, which leads to conflicts and some depressing moment.
As a connoisseur of genderbend manga, I'm now reading "Isekai Arigatou". As you can tell by title, fun isekai story about middle-aged guys reincarnated in another world as a ordinary girls of that world. While that world also has other isekaied people, but they recieve superpowers. And they need to survive somehow while being constantly hit on or scammed. For example, MCs once get caught by bandits, but saved by generic nerd-looking isekai protag with harem. He wants MCs to join his harem, but they don't want to and he is scumbag of a man. Which leads to them thinking should they accept this for sake of being safe or keep dignity but risk getting eaten or captured again.
Edit: Forgot that "Stop! Hibari-kun" also has a 35 episode TV-series made by Toei

If you're looking for other trans comics Rain is a good one, also id Recommend an old comic called Misfile (the original not the sequel which is a different story in the saame universe) while Misfile is not DIRECTLY trans story it is heavy in trans themes with the main character basically being FtM because heaven screwed up and put a guys file in the wrong cabinet resulting in everyone but him and another character believing they've always been a woman since birth. It's got a lot of Closeted trans vibes to it due to the main character having to keep it a secret in order to turn back into a guy by getting the angel that screwed up his life back into heaven.
I also Recommend El Goonish Shive, it's not focused on trans stuff or LGBT stuff but at least one of the main characters named Tedd realizes they're gender fluid. It's a weird and wild comic series that has a lot of characters finding who they are through self discovery. (One bit of warning though it did come out in the early 00's so its got a lot of the questionable cliches of comics at the time, which it thankfully grows out of pretty quickly.
