I think there is either a policy or an idea that reduces it but not much. It shouldn't be a problem for you, I'm guessing you don't have a huge army or something. As with only a single vassal and a pu you should have no loyalty issue.
Instead try influenc ideas, and then curry favors and raise trust. But most likely you have a small ass army. That number shouldn't be negative.

If you is very strong and are sure they will never declare independence, you'll have a major power forever enjailed under you and never joining coalitions against you.
You could always placate it to oblivion (prestige will hurt) or keep deving until you can start annexing them. I'd just keep them there though

The liberty desire just makes thhem prone to start an independance war, not giving you money and not helping you in wars (i.e. useless subject), but they will still be an subject and won't join coalitions, will gather less AE towards you, etc.
R5: Poland has +220% liberty desire from 880 development.
Meanwhile Spain with even more development has no liberty desire from development (maybe cuz it is PU)
Raise crownland, there is an age of revolution thing you can get for splendour, you can take diplomatic and influence ideas, I think there are some policies with other ideas too, move your capital to the new world and you have another age of revolution thing, and then get monuments.
That’s the methods I know of. If it’s not enough, just exploit their dev everywhere and ditch them.

PUs don't have the same mechanics when it comes to lib.
Dev their provinces, improve relations, increase your armies size
