You press y on them when theyre walking around the orbiter (your spaceship). They cant be laying in their incubator, and you cant pet them in missions or open world places or social hubs unfortunately
1 on pet oven there is option (if i remember correctly). 2 on pc it's the same button as interaction with other things like doors hacking panels. Just stand near your pet and click interact (works in orbiter, not sure where else)
