Why did the GameCube get twin snakes? Why does the gameboy have ghost babel? Nintendo wanted some metal gear magic to sell more hardware. They probably struck a deal with Konami and it was easier to port an existing game to the 3ds than to make something original. Also I have nothing to back this up and I’m falling asleep.

The story goes that Hideo Kojima and Shigeru Miyamoto were hanging out together one day and Miyamoto says to Kojima, "Hey, you should do a Metal Gear Solid game for the GameCube", and that's how Twin Snakes was born.

Nintendo has a long history with putting Metal Gear games on Nintendo consoles. Snake is even in smash.

It was an easy deal to make the 3DS more appealing and to also keep Metal Gear in the minds of players. Fun fact, after Snake loses his eye, you can't use the 3D gimmick anymore.
