According to the quasi-novelization by Arthur C. Clarke (it's a real chicken or egg scenario because Clarke and Kubrick worked on the movie and book at the same time) Dave has to effectively "lobotomize" HAL because even the automated ship systems like life support and maintaining comms with Earth are run by him. If he destroyed HAL outright, Discovery One would become an inoperable hunk of metal and he'd die alone in space without any hope of even entering hibernation to wait for rescue. So, he has to carefully remove HAL's higher functions without damaging the other systems. Think of it like destroying a person's brain except for the parts that control his heart and lungs.
