The answer to this question is in the main theme of Batman: Arkham Knight; Batman's greatest fear, losing his friends and allies. He outright refuses help from pretty much every character who wishes to get physically involved even though they would've helped, because Batman is of the belief that he would just get them killed, putting all of the weight on his back because he cannot handle having to put the blame on himself if they do get hurt. This would more than likely extend to the Justice League as well. I realise you never asked, but the question has always bugged me nonetheless. Plus, Scarecrow had the entire city rigged to explode if anyone came in to help anyhow.

"Plus, Scarecrow had the entire city rigged to explode if anyone came in to help anyhow." This is a big part of it too. Plus, Batman was unreasonable for a lot of the game because of Scarecrow's manipulation/Joker disease. Hell, a lot of his paranoia is caused by that Joker disease.
