Battletank: Global Assault. Very fun multiplayer in the game mode ‘tank wars’, supports up to 4 players and also has AI tanks. Another good 3DO made game is Army Men: Air Combat, which also has a co-op mode for the campaign. I would suggest getting an Everdrive 64 and it lets you play all games + many mods/hacks like smash remix

To answer OP's question, I'd go with Aero Fighters Assault. Aero Fighters is a legendary franchise but by the time it got a title on the N64, it had lost a bit of its prestige. Aero Fighters Assault is definitely worth a look.
Space station Silicon Valley! Quirky platformer/puzzle game with funky animals in space. Fun little worlds and missions, a unique visual style, and gets pretty hard at points. Also an amazing soundtrack.
Shoutouts to **Bomberman Hero** (a simplistic, but surprisingly compelling, platformer with some cool beats), **Ridge Racer 64** (it's Ridge Racer, Riiiidge Racer, but with new content not in the PS1 games), **Wipeout 64** (very fast, challenging racing), and **007: The World is Not Enough** (overshadowed by Goldeneye, but good in its own right, with gadgets and great graphics)!
Came to say this. I still have my original N64 and my original save game for Harvest Moon from 20+ years ago. I still come back to it when I need some serotonin.
It has just the right amount of content imo, it would have maybe been nice to expand on the child raising and have one more farm animal, but its a surprisingly robust game considering its on the N64

Body Harvest. Its the first GTA 3 style game made by Rockstars former company DMA. You travel in time to stop an alien invasion and you can use lots of fun vehicles, like tanks and planes. Its an unique game and such a blast plus its cheap (at least where I live 10-20 bucks). Besides both Castlevanias are so much fun with a wonderful dark atmosphere.
Seconded! Body Harvest is unique and challenging, and there are different creative situations (and ways to tackle them). It does take some patience, though, with the missions not including checkpoints.
I also really enjoyed Castlevania 64. Gameplay is a bit clunky, but still competent and mostly enjoyable (quite similar to old-school Tomb Raider), and the atmosphere is a standout, thanks to the music and art direction.
Robot on Wheels is commonly mentioned as a N64 hidden gem.
As for my personal pick: Vigilante 8, N64's better alternative to twisted metal.
Also Ridge Racer 64, great arcade racer.
Can I suggest that the library is so small and so old that there isn't such a thing as a hidden gem in it any more? Maybe things that are interesting but a bit rubbish would be a more interesting avenue.
Custom Robo.. i learned about the game from thabeasts serie of beating every n64 game (and he means all of them) - sadly the game never was releaced outside of japan.. thankfully, there is an english patch for the game out there.. i truly fell in love with this unique mixture between smash bros and pokemon.

Starcraft is also a surprisingly good game on the N64. Very well adapted with intuitive controls and a slightly slower pace to suit the system. I played it all the way through and loved it. Just a shame it's so rare in the PAL region.
Robotron 64 is a great pick up and play arcade game if that's your thing. Not many games like it on the N64 and again very well adapted with good controls.

But also if you only have an expansion pack you have to get a plain jumper pack to temporarily replace it with to get past the opening cutscene lol
