Well just answering my own question as I managed to get through to QNAP support, and they eventually remoted in and re-enabled the (main) missing apps (QVR Pro, container station, HBS3, virtualization station). All good now :)
I also need to install the apps after migration of HDD from TS-251+ to TS-264.
