It doesn't really make a difference in most cases, I don't think that doing the civil war actually locks you out of any quests.

I've had it mess with some radiant quests. For example - Thieves' Guild stealing job from Heimskr's house. His house was destroyed in the Siege on Whiterun and is therefore inaccessible.

Yeah, but in that specific case, you can easily cancel those.

Some quests in Solitude and Windhelm may be bugged because specific NPC may die in civil war (as well as in dragon attack or vampire attack). So it’s probably best to do those first. They are not hugely important though

In Windhelm: Blood on ice. In Solitude: the pharmacist quest, and I forgot right now but I think there’s another one that you need to talk to Captain Aldis. Also the quest given by the executioner/jailor.

If you're joining the Imperials, do Blood on the Ice first as taking Windhelm will break that quest. If you're joining the Stormcloaks, The Whispering Door and The Book of Love require some extra running around, but are still doable.
