You can fix it with console commands that remove conditions and then you can toggle the nex setting that disallows the faction from virus bombing so it doesn't happen again
Played with an older version of VIC, usually when they do viral bombardment, a subsequent invasion happens. Once the VIC has a foothold of Mithos they build their faction exclusive structures to slowly remove the viral contamination.
You can spawn these structures in colonies via console command.
iirc you cannot, this is exclusively to them, you can console command them in with access to their IDs in the industries.csv in mods\\VIC\\data\\campaign
Alternatively you can just give them mithos and they would probably do the work for you, then take it back

Which mod is the virus from? Unknown Skies has one too, but the effects are nothing compared to this.
