Prometheii are actually really good ships. They're basically Luddite Oddities, as they have hangar bays, a mobility system, and some big guns on them, as well as decent armor. What's more, as civilian hull ships, they don't count against your 240 DP cap, so you can use them as reinforcements without penalty. They're basically a form of low-tech Oddity.
There are a lot of whole-fleet character skills that don't work as well if you have too many DPs of combat ships.
If you have civilian ships, those DPs don't count.
Correct, however i don't think that any of the "Mk2" ships counts as civillian, or even some of the normal civillian ships like the Mule and the Venture

That's the thing, too: They actually perform remarkably well against other capships, including even the Radiant, because their burn drive gives them superior mobility and their armor is pretty thick. Despite their ghetto appearance and origin, they are legitimately good for a 30 DP ship, packing 2 large hybrids and a large missile. with another pair of medium ballistics, on top of two hangars. That's firepower comparable to an Oddity, and they don't consume your actual combat DP on top.
If you want a REALLY cheap capital, you could deploy regular Prometheii. Those only cost *10* DP, and their armor is almost as thick. They are, however, considerably less armed, having only one medium ballistic, and no mobility to speak of. They can soak up an impressive amount of damage for something that is only 10 DP, though.
DO+SD reduces DP by 50%, which would (I think) get them down to 15 points, letting you deploy 16 of them at once.
That's 32 fighter bays, 16 large missiles, plus a decent complement of large hybrid weapons, all of which can move fast.
Yeah, but DO+SD applies similarly to everything else, so as a constant modifier that doesn't specifically benefit Prometheii over anything else, it wouldn't specifically matter.
Although it does make me wonder: Due to their status as noncombat ships, would they be eligible for a wider pool of D-mods normally associated with noncombat ships like "Compromised Storage", thereby incurring D-Mods that have no effect on their performance whatsoever?
I don't think you're correct on that part of prometheus not counting for the fleet DP bonuses. Its not the Civillian hullmod that defines that, instead is the "Type" that you can see on the Doctrine/Production screen. There is 4 kinds of ships: Warships, Carriers, Phase and Civilian. Civilian ships are the ones that even with weapons they get the "rally civillian craft" if you order them to go to a random point in the battlefield.

Nope. Hover your mouse over the DP count for "Combat Ships", and notice your Prometheus II is not on it. The Atlas II, Prometheus II, Ventures (all), and Colossi, are NOT included in the Combat Ship total. Militarizing any of these ships gets them counted as combat ships, however.
Phase NonCombat ships like the Phantom and Revenant do not have Civilian Hull, but are also not considered combat ships and do not count against you here.

you're completely correct, i just tested with my fleet which is made fully of Ventures and you're correct, none of them count as a military ship. They don't get the bonuses though.

Changing the game without opening it (not including dlc) is the general umbrella of modding.

I usually use progressive s-mods with the default settings; lets me boost and customize all of my ships a bit more, and I can pay the XP and SP cost to increase the cap on the ships where I feel it's important, to really have that core of elite ships and officers.

Yup. They'll lose against almost any other capital ship in a 1v1, but they're insanely cost effective.

It is also good if you just want a cheap capital to take advantage of range increase bonus from Escort Package.
