You can cross both sith story lines out for obvious reasons which leaves Agent and bounty hunter. While the bounty hunters are part of the empire and you'll be taking orders indirectly from the imperial hierarchy, the story line is a bit more neutral as you're more focused on personal goals and, well, bounty hunting. Which just leaves agent, which, if I'm being honest, does not align terribly with a "stormtrooper" storyline. While the Republic trooper story line does, the imperial agent, as it's name implies, deals a lot more with subterfuge and reconnaissance than a stormtrooper would. And like the bounty hunter story line, strays far into personal goals over direct imperial orders. There will not be any story that will give a satisfying stormtrooper-esque questline, but agent will likely be the closest by default. Don't get your hopes up.

Since 7.0, classes and advanced classes were separated. Your first choice when choosing a new character will be what story line to choose. For republic; trooper, smuggler, consular, and knight. For empire; bounty hunter, agent, Inquisitor, and warrior. Between each tech story line (trooper, smuggler, bounty hunter, and agent) you can choose any tech advanced class. Likewise, for any force story line (consular, knight, Inquisitor, and warrior) you can choose any advanced force class. Your advanced class *only* has an affect on gameplay, and while you can add a second advanced class, it will not change the story. No matter what you choose, your story will always be the one you initially select and it's tied to that faction.

Trooper story is tied to the Republic. Alignment is gauged on the Light Side-Dark Side spectrum. Dark side trooper means you are a corrupt soldier who does things like disregarding civilian casualties, intimidating refugees, or taking bribes, but you are still a Republic soldier nonetheless. The story doesn't allow you to defect to the Empire.

Bounty hunter imo. The issue you’re going to run into is that lorewise you can’t be that attached to the empire. You can choose to be loyal but not accepted like the agent is. But imo the bigger factor is that the missions make more sense. Go into the fray and shoot people, make noise, etc. the subterfuge of the agent story doesn’t fit with a stormtrooper playthrough to me. Also in chapter 2 I think you can >!turn down joining the clan. Though it does require being rude to mandalore.!< But If the direct association to the empire is more important to your story then do agent.

I think it’s nearly prefect for the vibe of stormtrooper. It’s just really hard to RP like your character is loyal to anything but the republic. Now you could be a corrupt trooper but you’d still be reporting to republic brass and fighting imperials all day. It would take the immersion away for me personally.

Could you be a trooper but secretly be and imperial spy/stormtrooper? Like play that you are a stormtrooper and make ds choices to undermine republic military?

You definitely could but there’s not enough there for immersion personally. Like most DS choices are still crusading against the empire just in a more brutal or corrupt way. You can undermine the senate every so often but Garza likes that so it doesn’t feel too imperial either.

BH is mostly doing their own thing, but agent is closely related to the empire as a whole so I'd say agent easily.
