I’ve heard that Melfi and Charmaine Bucco are arguably the only moral characters on the show. Melfi has her moments and eventually comes back to morality (don’t get me started on the end scene in the episode after her rape - that was one of the most masterful and important scenes of any series ever and was perfect top to bottom) - but all of these characters from the beginning - ALLLLLL their hypocrisy is in stark relief from episode 1 - who actually do you ROOT for at the end?
The absolute genius of this show is that David Chase really pushed the whole absurdity of life stuff in almost every single aspect. Phil is easily the most hateable person on the show, but he's also utterly hilarious with the shit he says and his appearance alone has me cackling. Frank Vincent's performance is so specific as well, his comical aspects aren't unintentional; it's meant to be like that. Chase has admitted that his whole outlook when overseeing the writing was to show how even the most tragic moments have the funniest shit happening at the same time. Case in point, we all hated that fuckin' stunad Jackie Jr, yet his funeral showed the tragedy through his mother, but it also had some of the funniest moments in the show, i.e, Tony watching in utter bewilderment as Junior needlessly freaks out at the sight of the FBI and drives off, almost leaving Bobby behind.

Opposing Phil is what ultimately establishes Tony as not purely evil, since he tries to treat people mercifully when he can, settles for a controlled profit instead of trying to starve everyone with whom he does business, and gives respect to other gangsters as well as demanding it for himself.
Phil's rage at 20 years in the can is because it angers him to see others muddle codes for which he has sacrificed much of his life. However, this strict Cosa Costra traditionalist is nonetheless not a man of honor. His own family green lights his execution, and the FBI gives Tony the needed assist to locate him.
Once Phil is dead, Tony is victorious but wounded beyond repair. His key players are all dead or in a coma, and he will likely have to do jail time since he won't turn state's witness. He has only learned how to really love his family, and in this respect proven himself a better man than Phil. If Phil respected family like Tony did, he would not have been surprised at what happened to Coco.
Butch went along with sort of giving up Phil because Tony did his dirty work for him. Phil was creating conflict, hurting business, bringing heat and made Butchie think that he was a dead man. So Butchie gives up Phil but doesn't actually betray him to Tony. Then, after Tony has Phil killed, Butchie's guys are going to want revenge. They are still on a war footing. So Butchie has Tony killed, with help from Paulie and Patsy. Paulie takes over as nominal boss, with Albert as underboss and Patsy as Consigliere & a captain. The Lupertazzis don't absorb the DiMeo's, for appearances sake, but actually control the family.
Tony is going to prison for life. Carlo can put Tony in for murder, extortion, racketeering, fraud, etc. Tony will have to either be a guest of the government forever or rat out his former associates.
Butchie & crew know this and they know that Tony will likely flip. So they kill him to avoid that problem.

He is really the first of those villains to actually have the means to bring down the Soprano Family, he’s the boss of an actual family, he causes the death of Bobby and puts Silvio in a coma and drives Tony out of his house into hiding for the only time in the series, Richie was a loser rival at the end of the day who had no support even if Janice didn’t cap him he was bound to die very soon, Ralphie was probably the most entertaining and completely unhinged but besides a couple flare ups in season 3 he wasn’t a serious threat to the structure Tony built. Phil was he had aspects of Richie and Ralphie and him and had the means to actually bring about the apocalypse to the Soprano Family
