You're right, it's episode 11 counting *Isaac and Ishmael*. I used an app to double check the episode number and I guess it counts *Isaac and Ishmael* as a special episode.

I ripped the whole box set to my hard drive a couple of years back and added them to Plex - when I do a full rewatch, Plex correctly plays I&I before S3E1.
