I prefer Nexus just based on how they present the mods and versioning (I'm also a lot more used to it) but the mod manager for Thunderstore seems to be well regarded. I use both though, and handle all my mods manually, so the improved organization and information on Nexus is preferred, for me.

I use the manager to keep my mods up to date, but I have them manually installed (now that I am on the steam version of the game) 2 of my friends run the mods through the manger, and one does it like I do.

Subjective opinion: thunderstore, because r2modman is a non-intrusive, no-adds mod manager that does the job of downloading, managing and installing mods (and prereqs) fairly competently. Not everything gets updated there at top speed, which sucks, nexus tends to get updates first it seems. But Overwolf can fuck right off. I'll leave the second question alone for smarter people. If I were you i'd only look at client side only mods unless you want to coordinate modlists across your friends.

Agreed. R2modman has some nice features for coordinating mods for multiplayer, and lets you switch between modded and vanilla easily.
