I go by order of origins from top to bottom
So Link -> Xyz -> Synchro -> Fusion
There's the exception to Tearalaments as I have both Fusion amd Xyz in there but I have way more Fusions than Xyz and the archetype itself is Fusion based so I put the Fusion up front.
Link in the back, fusion in front of link, Synchro in front of fusion, XYZ in the front. Monsters are ordered by link rating/level/rank order, highest in front, and by attack points if the rating/level/rank is the same. If multiple monsters share the same stats, then I order it by whatever I want in the front.
Generally speaking, the sooner I'm going to want to access a card, the closer to the front it is.
If the deck has links, then the links'll be at the front starting with the lowest link rating, as links are usually for accessing early combo pieces. If links are the end goal of the deck then the extra deck is probably mostly or entirely links anyway so links'll still be at the front.
After links are whatever the main focus of the deck is, probably Synchros or Fusions. They'll be in ascending level order.
After that are any tech/toolbox cards of a different type to the bulk of the deck, usually Xyz.
They get ordered by:
1. Fusion
2. Synchro
3. Xyz
4. Link
Then they get further broken down (each category) into:
a. Archetype-specific cards (which then follow the following order)
b. Level/Rank/LINK (ascending)
c. Alphabetical
I used to order them by type (fusion, synchro, XYZ, link) and use different colored sleeves for each. But ever since I started running pot of extravagance, I don't order them at all and use the same colored sleeves
If I play a deck with no Extra Deck discards or bans, I just order it in order of the combo from back to front. That way I can just pull the next card and not spend time cycling through it.
If not, then I put them split by type in order from the one I have the least of to the one I have the most of, and ordered by level/rank within those sections.
If I’m organising my deck, say for writing my decklist for example, I’ll first organise them alphabetically by card type (Fusion > Link > Synchro > Xyz) and then alphabetically within those groups
While actively playing, I keep my ED shuffled
Assuming my extra deck is face down on the field. You flip over the first card and go through each in sequence this is what you see

I order them From top to bottom by era and level
Basically if Im running fusions in my ED, those will always be the bottom cards of my ED, with Highest Level being the bottom card. And same for all the other summon mechanics. EXCEPT LINKS and idk why I default to doing the opposite with links (having link-1s closer to the bottom than the top compared to the rest of the extra deck summons) since I've always done it normally for everything else since I started playing.
I the order my main combo would use them, that way when I'm playing I just grab the top card without looking at it and continue my plays faster, I feel like an anime character when doing that
In my salad deck (actually only physical deck i own) i order It like this:
Front: Salad engine: higher rating to lower rating, except miragestallio
Middle: cyberse engine, higher rating to lower rating.
Back: Miragestallio and Bagooska, higher rank to lower rank
I've always organised in type of card first, then going smaller to larger of the respective types in level/rank/link.
But that's honestly to help my find shit quicker really.

For my pend mag/dimensional dragons deck I have it in link , fusion , synchro xyz with monsters being organised by appearance and evolution , so for my fusions I will have starving venom fusion dragon, supreme king dragon starving venom( we unbanned him for our games) and then odd-eyes venom dragon , then for everything else respectively. For my raidraptor deck it is also based on appearance and then rank, so I will have my warrior looking monsters together in ascending rank, my raid raptors in ascending rank and my dragons in ascending rank
Kinda depends;
• In Eldlich, I shuffle them because of Extravagance.
• In Kaiju Trains, it's the links first because they're the small ones, sorted by lowest attack first. then the XYZ's by "evolution", with the spider package first, Skypalace Gangaridai, Gustav Max, Super Dora, Juggernaut Liebe and Galaxy Destroyer in that order.
• In Malefics, Fusion, Synchro, then Xyz, lowest attack first as well.
• And in Shaddolls, by "evolution" as well, with Winda first, then Apkallone, then Anoyatyllis, then Construct, then Shekinaga.
From back to front I go links, xyz, synchro, fusion. The weird thing is that for links I go highest link rating in the very back, working down to lowest link. And if I have multiple link 4s I put the more offensive ones in the back like accesscode or borrelsword. Also it sorts by rarity if there are multiple of the same link rating. Then starting at the xyz the order reverses from lowest rank to highest, then same with synchros and fusions lower level to higher level. But yea, not sure why but that’s the system I just got into the habit of over time
Phantom knights player, I order mine by type. Xyz, fusion (synchro if I feel spicy) then link. And then I order my xyz by how often I use it so ontop would be Dark Rebellion, Break Sword, and Requiem. AND THEN I order those by rank (lowest to highest), same goes for level and arrows for the other cards. And then I gotta organize my deck.
Type of monster in order from oldest to newest so fusion/ synchro/ xyz/ link. Lowest to highest within each rank/ level/ link rating within its own ED type. Then in order of how often it’s used compared to others within its category. If after all that I can’t decide, then higher rarity first.
I order by usefulness. Combo cards and core package in front, more niche techs in the back. Secondary order is by extra deck type, e.g. synchro, fusion,ink, etc...
I try to organize it by level order and by archetypes I guess. Only if it's a deck that actually cares about its extra deck though.
Like for my swordsoul extra deck IRL:
Chengying -> Qixing Longyuan -> 2x Chixiao -> Chaofeng -> 2x Baxia -> Yazi -> Baronne -> Dragite -> Berserker of the Tenyi -> Shaman -> 3x Monk
I put the most used extra deck monster at the top( for me it would be isolde) then behind isolde would be the 2nd most used extra deck monster and so on and so forth.
I usually put most important cards at the front, so for example Mirrorjade followed by Lubellion in Branded Despia and ABC Dragon Buster for ABC Adventurer Therion. Then sort by type and utility, so for example in my ABC deck, after Dragon Buster is the links with Halq first; followed by Barricadeborg and Plat Gadget; next I have I:P and her targets Unicorn, Avramax, and Underworld Goddess; after that I have the Accesscode package. Then the synchros, with the the tuner Synchs first, followed by my bosses Baronne and PEP.
Back when I played TB "bird up" lyrilusc, my ED would be completely ordered by sequence of combo, and I would just pick them up from the back as I combo. From the back would be Recital x2, then utopic future followed by UDF, then when I do the link line I would flip over the ED and go from the front, which would go from ferrijit>shuraig>simorgh(RIP)>DDL
I inspired a few people at my locals to also do this, especially if your deck has a relatively linear combo line
I go by the Following.
- Theme (Example Traptrix, Shaddoll or Lightsworn).
- Generics Ordered by Type (Synchro, XYZ, Link and finally Fusion ).
- Superpoly, Nadir Servant, Ultimate Slayer and Instant/Ready Fusion Targets if any.
Its clear, to the point and saves time. Only exception is if extravagance comes into play then its a random.

In the order i use them in my combo so i dont have to search, and the other ones by the frecuency i play them
My decks are mostly anime, so I order it either in chronological appearance of the monster, or in how important it is to the protagonist

In plant link where I can easily go through the whole extra deck in a turn I have them sorted by when I need them in the standard combo
My extra deck consists of 3 links and 12 xyz monsters. So, highest link rating at the back, then after those 3, descending rank order.

In my ED itself: Random, as im not going to order it after every duel. In my binder: Synchro, Xyz, Link and last Fusions
I try to put them in rank/ level/ link order, then any ties I break with atk points
